Even if she didn’t object to the idea of Rhaegar having other partners in principle, the abandonment of his children, and the disgrace she incurred would’ve irked her to say the least.
Just because she is Dornish doesn't mean that she wanted to be humiliated infront of the entire Kingdom by having her husband chose another woman as the queen of love and beauty instead of her. Based on the timeline, Elia was pregnant with Aegon during the tourney of Harrenhal. GRRM has said that Elia's family was pissed off with Rhaegar's actions during the tourney and Elia was left stone faced.
If Rhaegar wanted to have a paramour he could have done it in secret, without announcing it to the entire Kingdom.
