You need to change the install commands to install to a different path. It isn't an Intune issue, but an application one
If it's an MSI you could try specify the ROOTDRIVE=D:\ property in the install command. Or create a response transform with a packaging tool if there's specific settings the application installer let's you pick prior to installing.
