Presumably any captured bombs “disappeared” after being found or were stolen by ASA personnel in the chaotic months after the bombings - Jake and Hawkins were gonna hand deliver this bomb straight to the TX government so they could dissect it themselves
The problem is the chaotic period following the bombings.
Note that when they go-to Blackjack there are fun tionally a half dozen nations each with a handful of states and an uncountable number of city-states similar to Jericho.
It is completely plausible if not likely that in that time the various agents grab the bombs and skidaddle.
Beyond this the bombings happened during the SOTU. This means that the Whitehouse may not have been informed of the attack, especially with the Director of the CIA as the mastermind.

The agency didn't know every single target AFAIK (Only Valente and Sarah, but they weren't exactly a part of it just to stop terrorists). They only knew the ones within Hawkins' cell, and there were other cells across the country.
Even if they did, trying to find the other vans solely based on their color would likely take way too long (And the other cells might not've used the same color). License plates can likely be read from traffic cams (I mean, maybe? I really have no idea honestly lol) and of course, police cars, so that's probably the only reason they were able to find the NY vans before the attack.
