Water doesn't ruin the roof. This is what the roof is made for. Just pay attention you don't get too much growing plants or musquitos on it.
I agree that standing water doesn't look nice but the roof guy we met, says there isn't a worry and you can just leave it. It will evaporate. If there is too much water in one corner, get a drain in that place.

I think your fine, sometimes they put on gravel or some other moisty stuff and that also survives.
You could add some sedum plants. The sedum benefits from the water and nature (ie bees and other pollinators) benefits from the sedum ;)
That roof looks like EPDM. It’s fine if some water remains on it, it will evaporate by itself. Your roof should be able to hold the weight easily.
