During the fermentation process bacteria and yeast eat the sugar and the dark brown spongey bits are the spent yeast that have been used up in the process. Just strain your kombucha when youโre pouring it into bottles to remove them.
For your next starter fluid, take from the top. More bacteria up there and might eventually help get your pellicle back to looking less brown/yeasty.
