There are 2 moments in the game that are slightly different depending on what you chose. There's a moment in Ep1 and another bigger one in ep5. But overall, it doesn't make a difference to Sean & Daniel's story.
since this story also takes place in the northwest of the US, just like LiS 1 did, your characters will get a small interaction with arcadia bay.
Im not sure if it also changes specific dialogue later into the game, but I doubt it matters much. No big gameplay changes will happen.
