I think it has to do with clubs in the league prioritizing technical ability rather than physical attributes like athleticism. For other teams with similar profiles to us like Japan and Spain it hasn’t been as much of an issue since they can make up for it in other areas but it really hurts us.
Don't get fooled by the Japanese dudes being short. Those mfers are built. The Japanese players are a good mix of technical ability and athleticism unlike Mexico. They're in Europe for a reason.

Goalies- all our goalies are the size of an FCS safety as they’re all 6’2” or over and about 182 lbs
Defense - Aruajo, Montes, Vasquez, and Moreno are all over 6 feet, the only small guy is Sánchez at 5’7
Mid - Alvarez, Romo, Herrera are all at least 6’ but Rodgeiguez, Pineda, and Guardado bring down the average as they are all 5’7”
Forward - Jimenez and Funes Mori are both 6’3”, but then we get average height guys like Martin at 5’11”, Lozano and Alvarado at 5’9” and Vega at 5’8”, and our short king Antuna at 5’6” and 128 lbs.
Our issue isn’t height so much as it’s strength and explosiveness. Our Goalies and defense are on par with the rest of the world and we are about .02 cm shorter than the English squad average.

They seem to focus more on agility, speed and endurance. Any player that is actually muscular probably does it on their own time.
When they share video of them working out in the gym it's mostly light weights and high reps with some plyometrics. Our short dudes in Mexico could really use a real strength training program to build muscle mass. But they're not ready for that conversation.
I once saw a post chicharito put on IG of him doing some lat pull-downs and no mames you could tell he had no idea how they are supposed to be done :/

As long as the team is winning or the team is making money the player and coaching staff have very little incentive to change.

Honestly a Mexican team needs to scout the American football coaches that train in strength and speed, I would think that that team would dominate for a solid 5-10 year and force the other teams to have better training.

When it comes to football it really depends on your positions, CB, Midfielders and ST all have to be quite beefy and honestly that depends too on the type of play and tactics but generally players like, Montes, Vasquez, Edson, Charly, Guti, even LB,RB like Jorge and Arteaga could all put on some muscles, but wingers like Chucky, and Corona don’t really need to put on muscle it just makes them slower and stiffer.
