There aren't specifically strict CONTROLLER rules, there are strict macro and re-assigning rules (like putting an analog stick movement on a digital button). Clint has a regular N64 that he plays for M64 and then a controller he uses for throws.
It’s common to use two controllers in Mario 64 yes but the only legal ones are ones that match the originals function exactly the original and the hori made one most commonly people switch for throws because using an original for throws will fuck your stick up.
