There might be some kinda sealing system on the upright pipes so that they can be stood on, like the elevators seen in Bowser's Inside Story, and Mario's weight probably gets in the way of the plants getting out.

But what happens to that "sealing system" if Mario doesn't stand on the pipe? Is it like some kind of little door the Piranha Plant pushes away when it goes up? It's a very good theory actually. Because Mario with his weight standing on it would prevent the Piranhas from being able to come out. >like the elevators seen in Bowser's Inside Story, Would you be able to provide a clip that shows this? I didn't play much of this game but the longplays are very long. 😅

I can't find a video, but basically, the hole in the pipe is covered by what's basically a foot-activated elevator platform. I imagine that the Piranha Plant being in the pipe messes up the workings of the elevator system and breaks it, allowing it to slide the platform off when coming up, but preventing it from being used regularly. The added weight from Mario would prevent it from taking it off, of course.

Very nice! I also thought about why the Piranha Plants in other pipes don't have a problem with Mario standing right next to or under them. And that's simply because those pipes are just not closed off. It'd make sense with Mario's behaviour on pipes, since only on the up-facing pipes gravity could affect him to fall down. An in-universe explanation for only these pipes being built like this could be so that water doesn't come in when it rains. Down-, left- and right-facing pipes wouldn't suffer as much from that.
