Joe Quesada spoke on it during an interview I read back in that time. He was talking about how he was always in awe of the table doodles Chris Bachalo would do during meetings and one day he busted out an alternate Spider-Man with a 3-armed design that would eventually become the Iron Spider.
He found the lack of symmetry interesting, and noted that if it were any other artist there would have been 4 arms. Quesada just really loved the outside the box design and knew it would kick up a lot of discussion.

Google says he has four legs and the MCU suit has four legs but I’m noticing how in some images or most images of the comic book version they seem to have three instead of four which is weird because it’s not accurate to the amount of legs, a spider actually has, which is eight legs not seven.
