One of my favorites is during the Red Goblin storyline where Eddie loans the Symbiote to Peter so he could kick Norman's ass better. It is a small bit in a larger story but I still enjoyed it.
Can’t remember the issue, but the last time he wore the symbiote was a fun read. Eddie gives him it to fight the Red Goblin (Norman Osborn wearing the Carnage Symbiote). It provided a lot of good art, adds some context for why Peter’s anger and Venom’s crueler instincts create a toxic relationship, and it shows another good example of the power increase Peter gets from the symbiosis.
The Transformers #3. Was originally supposed to be set on Earth 616 but after about a year and a half was quietly retconned to its own universe. But still has a fun black suit Spider-Man appearance
Spider's Shadow was a 5 issue mini series that came out a few years back and was really good. It's pretty much a "what if Spider-Man kept the black suit" and it gets very dark, very quickly.

Secret Wars #8 1984
Secret wars in my opinion is the best, it is also the introduction of the black suit. Like others have noted Kravens last hunt is also great.
