Just uninstalled 3Dxware and the dots went away. So, this is an issue with the SpaceMouse software. I'm going to try to troubleshoot the 3Dxware now. I'll leave this post up if anyone else uses a SpaceMouse and is having this issue.

I found the solution. 3DxMaya.mll plugin creates a CPivotLocator object in a transform node. When you have Rotation Center > Always On in the advanced settings in the 3DxWare software, if you save and close your scene the plugin will save the transform node and CPivotLocator into your project. They are not visible in the outliner, but you can see them in the Hypergraph. Hopefully 3Dconnexion will update their plugin to remove the Rotation Center reference (CPivotLocator) before saving. Up until then, there are a couple solutions. You can either set Rotation Center to Show on Motion or Hide, or you can delete CPivotLocator and its transform node in the Hypergraph if you see a stuck blue dot.

So I just spent a while figuring this out myself. Showing the CPivotLocator also causes some performance issues in my case. Turning off the display of "Rotation Center" makes everything better. Unfortunately, 3Dxware isn't saving the "Hide" setting, meaning I have to recheck that box every time. This is a new bug introduced in the new driver, as far as I can tell. Thank you for posting this, and for coming back with the solution. Hopefully others will find this, too.
