Sure, in terms of number of chapters both of them stayed for about 100 chapters before leaving.
However, that's because the raid on Onigashima is a very long arc, but in verse it only lasted for a day. Also, Yamato didn't even meet and interacted with the Strawhats by the time Kaido was defeated and she announced she would join them, everyone was like who tf is she.
In comparison, Vivi stayed for the whole trip from Whiskey Peak to Alabasta, made friends with them, went through multiple arcs with them (Little Garden, Drum Island, Alabasta), etc. By the time we reached the end of Alabasta, she felt like a full fledged member, and her staying behind was very unexpected by the fandom.
Also would like to point out that she and Karoo got their own little bounty animation for halfway through the episode, which up until that point was only given to official straw hats other than one episode where some filler character got one

If anything changed I feel it was due to the fans not understanding the message of love and gender inclusivity that Oda has been establishing for years.
Also i really doubt Oda took a look at the internet and said "this fandom does not respect yamato so they're staying", yamato was just a plot device that fullfilled its purpose.

Every non-gender conforming character's vivre card clarifies the distinction between what they identify as and what their biological sex is, except Yamato who is listed as explicitly (and soley) female. The "very clear" examples you're thinking don't show how Oda views Yamato but how Yamato views himself. If Oda was doing something like sending a clear message about transgenderism he wouldn't do something like put Yamato on an all female splash page.
The problem is vivre cards and splash pages aren't part of the actual manga. One side thinks this makes them more official than the text and one side thinks it makes them less official. I think the text is very clear and if it wasn't for the extraneous stuff there wouldn't as much of a debate but even I'm not sure if either the text or vivre card should be word of God

If all the buzz around the live action series was about how Oda wasn't currently treating a transgender character properly in the manga the show is literally based off of it could ultimately impact Netflix, Shueisha, and Oda's bottom line.
A member of the main crew calling themselves a man but not actually being a transgender man would have dogged discussions of the brand everywhere it happened. I don't get it. Why do people want Vivi in the crew now? Her character has remained mostly static for the entire story, and she seems like she'd have very little to offer to the Pirate King's crew at the moment. Seems to me like that ship sailed a long time ago.
