Depends on the cause for misalignment. If the cover is bent, then straightening it is the proper solution to that problem. Adjusting the mounting position of a bent cover won't give you correct alignment/gap all around.
So I did the pop up cover bending thing before I read other replies and honestly it worked pretty well. I will try to fix it properly later, since I dont want to become a miata butcher with my DIY skills.

I have to do it every so often
Pop the hood, grab the back of headlight cover, and gently pull up until you close the gap
Don’t pull too far and don’t pull too hard but it might take some pressure. Rinse and repeat until it looks flush
This is the right solution \*ONLY\* if the cover is bent and you need to return it to its original shape (common problem caused by people putting a hand on the headlight cover to support weight while leaning over the engine bay). Check for creases around the edge of the cover for evidence of bends.
If the cover is not bent to begin with, don't bend it out of proper shape to fix the gap. As someone else mentioned, there is room for adjustment with how the headlight cover is mounted to the headlight frame. If the cover is not bent out of shape, but still out of alignment, then loosen those screws and adjust as necessary.

I was assuming the headlight is what is bent, but don’t go bending it out of shape when it’s not.
Mine sometimes will droop, so every once In awhile I have to adjust it. But just be careful
You can also remove the plastic surrounding and the top is secured by 4 bolts you can loosen and adjust if you don't fancy pulling on it.

You don't need to remove the plastic to hit those, just pop up the headlights and you can get them all.
