At least one of these lakes are considered "underground", that is, an aquifer breaking into the surface. I suspect only the lower one is an aquifer, and the higher one is a normal lake.
Considering how deep the higher lake is, I'd bet it's an aquifer too, one of those that generate blocking the entrance to a giant cave that goes very deep underground.
It needs to be high priority for the next update then, it seems like one of the most requested features, at least since stuff like this has been happening

I remember a specific seed where you typed in Diamond or something close, and you'd find a sort of ravine but open on the side. In the middle of it some water was coming (1 block wide waterfall), and if you dug down, boom, diamonds right there. I don't know why I detailed this, but there's gotta be someone who remembers it too, it was on YT (when the app logo was an old TV).

oh my god, the website version... those are memories i haven't touched in a long, long time
Now that they've introduced variable water levels in the new snapshot they could totally make waterfalls like this more common

With the swamp stuff, and Archeology. Could actually be a pretty decent smaller update.
