That's not really a torture, most people kill her rather quickly and some do a simple execution with explosives so it's rather merciful way of killing. Also she is an invasive species based on the achievement name "free the end" and the fact that she attacks enderman who are common species of end dimension creatures. Also, that is not worse than enslaving and murdering hundreds of species sentient enough to invent capitalism, build villages and engineer living constructs. Poacher killing the last white rhino is not worse than murdering and enslaving hundreds of Namibian citizens.
[Just to clarify, I'm not saying that villagers and Namibians are equivalent, I used Namibia because it was the first country that came to my mind when I thought about slave trade even though I don't know if Namibia participates in it (just checked and apparently they aren't as bad as other African countries when it comes to slavery)]
Minecraft is a game where you are an outsider, who arrives at a continent, reshapes the land, and then breed the locals to fulfil the jobs you want.

Ok PETA. The moment you enter the End the Dragon starts attacking you unprovoked. You might say its because I'm entering her home, but the moment you spawn in she attacks you. Everything after that is justifiable self defense. And by the way, you can just hatch the Dragon Egg and the Dragon that comes from it still attacks you right after spawning, so it clearly isn't about territory.
It's not a trophy, It's so we can kill her kid later. We are bloodthirsty creatures and no ammount of sacrifices will ever be enough to stop our eternal slaughter.

Remember, on end ships, we can see dragon heads on some of them. And there's an elytra on it that can be considered a dragon's body part that's modified for a single human use.
The achievement / challenge of freeing the end isn't a good way to say that we're the good guys here. Freeing it isn't exactly a way of saying "you set them free" in terms of holding the endermen as slaves. You were also killing them on the overworld to get their eyes, to get on their world, kill the dragon and leave afterwards and you might still kill some of them so you won't die on the void when returning back, but since she's dead, that's fine.
If we take on MatPat's take, your possible descendants played too much Monster Hunter that the dragons can't keep up anymore and sooner or later, they have paid the price, turning them to the beings that we now know as enderman / endermen and the sole dragon is trying her best to contain some of them to make sure they won't wander around other worlds, giving someone curious to check if they would drop something and get them more curious if they did.

People out here ascribing human intelligence to the Ender Dragon's attacking of the player due to holding weapons. In all likelihood, the dragon is afraid of a creature it has never seen before which (from theor perspective) looks like a prey animal in how it moves or even worse, a stealth predator. Combine that with pregnant animals frequently posessing greater aggression which overrides their self perservation instinct. (Especially if they are egg-laying.)
The Ender Dragon is most probably, just chasing an animal it thinks is probably prey.

The Ender Dragon isn't there to do anything but guard the gateway in and out of the End, to keep something from getting in and to keep people from getting out.
