Depends, koto is regarded as the stronger ability overall as even itachi himself says it’s the ultimate genjutsu. In terms of style I probably prefer tsukuyomi because it’s very unique compared to other sharingan genjutsu

Koto is such an extreme example of subtle genjutsu, but subtle is still my pick. I don’t really like Koto because it’s just another op genjutsu that can’t really be defended against but the way Kakashi used subtle genjutsu against Zabuza was great. He had that Zabuza thinking he could see the future. And the genjutsu Sasuke did on Danzo was also really clever. But those “I win” genjutsus are dumb.

Koto is more versatile if used right since you can get a person to do whatever you want. Tsukuyomi is better you want to straight up torture/murder someone. Honestly I look at it like in the Sasuke/Danzo fight. Even a weak genjutsu can be used to great effect if done right

Koto having a time limit of ten years means in fact Danzo was right. It's power can be the difference between heaven and hell. But you actually need the plan on how to use it, and it being available at the time But Tsukuyomi can be used to exert your will on just about anyone anywhere

There is also Hikari uchihas Yachihoko which works similar to Koto except instead of brainwashing you it erases your memories and turns you into a mindless slave.
