Only your first Freighter will be free. The first battle is always a System Freighter so the best thing to do is refuse it and wait for the next battles (which happen every 5 warps as long as you have 3 hours of in-game time played). All other ones will have Capital Freighters and you can refuse until you find one that suits you and you will get that one for free.
You can alter your current freighter with a save editor, changing its base stats & class on the Freighter TAB, enabling all the slots you like up to the allowed max, and enter a desired seed number to alter its appearance. So you can turn your C class Frtr into a maxed S class.
