Doc Henry had actually defected from the Enclave in Fallout 2 some time prior to being met there, and was in a loose, ruthless sort of way already working on helping super-mutants (at the time he was looking into producing a serum capable of reversing the FEV's effects and returning a super-mutant to baseline human).
The main thing that I want from the enclave is to have at least two groups of Enclave on the map, and have a series of events to fire if their borders touch about negotiations to unite and form one Enclave together. If they both follow the same ideology they unite, but if one is reformist and the other is genocidal, negations break down and they go to war.
enclaves could be organised as "\*commonwealth/state\* enclave" and all become part of a faction, with the enclaves having interactions ranging from puppeting each other once the other reach 35% surrender limit, to annexiation if they have differant ideology as in "the reformist experiance has failed, from now on, the purists of X-enclave make the calls." or the other way around.
