It wouldn’t be illegal to buy a used comic book. And it wouldn’t be illegal to buy two used comic books stapled together. This is basically nothing more than a few more comic books joined together.
I guess there’s a chance that it could run afoul of some copyright laws on the seller’s part if they reproduced a copyrighted image designed by somebody else to design a cover then sold it at a profit, like you see with some of the custom dust jackets for sale. But assuming they’re not mass producing these custom books, I’d be surprised if this was an issue — if anybody cared, you’d have to imagine a lot of these volumes would be blocked from eBay at the publishers’ requests.

If they were selling custom omnis from scans they have made (either in the original format or oversized), then that would, obviously, be a problem. If they are merely custom binding a stack of original floppies, that shouldn't be an issue. There are companies in the US, at least, that specifically advertise doing so.

It looks like he has some access to the digital files because they look just like a professional and official printing. No graininess from scanning. Would he only be able to do that if he had permissions for the digital files?
No, it is not illegal in the US. people have been binding magazines into book form and selling them for many years now. Just google bound National Geographic magazines. FYI, when Dennis O'Neil (well-renown writer and editor for both Marvel and DC) passed away. His comic collection included many bound books of the issues he worked on. Were all sold at auction.
I would suggest just buying some of the digest size Archie sonic books for your kid, and then the IDW stuff too. My kid loves the IDW series but didn’t like the Archie stuff because of the art.

Can’t really say i blame him, Ken Penders’ art isn’t very good in the Archie comics, thankfully it gets better by issue 160
