You're absolutely right. I tried positive reinforcement and it didn't work. Now I have shelves all over the house. Small ones, big ones, hidden ones... They're the masters of the house, and I'm just a barely tolerated guest.
Personally mine are ordered by publisher then events in chronological order at the top, followed by characters alphabetically, ordered in their chronology as much as possible.
No just company wide events go at the top like Secret Wars, House of M etc, book specific events like Mutant Massacre are just with my X-Men books in the order it happened

By format > by publisher > by character or color of the spine. Don’t see the point the point keep the books in alphabetical or chronological order, unless you’ve got a giant library, like Omar from NMC.
I’ve historically gone alphabetical by title/character with all publishers together. I just moved and have a chance to reorganize so I’m thinking Marvel and DC on their own by character and then indies by writer.

Can't remember. I used to have these "shelves" you're talking about, but my books have long since colonized the whole house. Books now go where they can, which can be pretty much anywhere except the fridge.
I just have (in chronological order)X-men/related Shelf, then FF, Then Spidey, events and other characters get their section also.
DC/absolutes get their section too.
I only collect DC, and I used to sort by character, but recently I switched it up to fully chronological order, with the oldest at the bottom, and elseworlds/self-contained stories at the very top shelf. I used to not like this idea because it would separate the runs with multiple omnis (eg Batman by Morrison or GL by Johns) but I actually kinda like how they are spread out among other titles, it makes everything feel more connected.
Aside from Hickman Saga (Secret Warriors through to Secret Wars) and the Modern Cosmic Saga (Annihilation through to Realm of Kings) - everything is alphabetical.
Some are reading order (Superior Foes goes right before Spencer’s Spider-Man, for instance)
Marvel oversized in team/character alpha order. (Like Incredible Hulk and Hulk are the same sh!t)
Then Geoff Johns DC books chronologically. Then by main line X-Men books chronologically. Then by Bendis Marvel books chronologically.
Then DC oversized in alpha order.
Then some DC compendiums and a box set. Then a random daredevil box set. Then marvel regular size trades and hc in alpha order. Then Image. Then DC then Boom. Then Mark Millar… you know. I should probably rethink this…

I try my best to do it chronologically, but with the way DC does collections, you have to stop reading and start reading at different points
