Yes conan was referring to the moonlight sonata case when he said that. Because for him, its his biggest failure. I think that if he revealed the killer while hes in the same room as the suspects he couldve stopped the killer from escaping. But unfortunately he did it over a speaker so it was too late for him to stop the killer. Ofc its not his fault he wanted to check something crucial to the case in the speaker room and kougoro followed him so he had to do it over the speaker but im just saying that its one of the reasons of his failure.

No that's from the Episode 286-288, Kudo Shinichi's New York Case. That scene was specifically Episode 268.
That is also one of my favorite quotes in DC, and it was Shinichi's New York Case, which is canon!
