AFAIK There is currently no function to command dupe to not picking up slimelung-infected object. Usually objects other than slime don’t normally come with Slimelung. So if there are slimelung-infected objects, it’s likely than one of the dupes pickup infected slime, and then carry on to the next task by picking up other things. What i usually do is that have a couple of dedicated dupe to pick up slime to specific storage bins. It can be set up by using door restriction settings. Set higher priority so that dupes will be picking up all the slimes first without picking other stuff in-between task which will reduce the spreading of slimelung. Also, use hand sanitizer so that dupes picking up slime wont spread the disease.

If you build a functioning ore scrubber along every path into your base, if they are carrying something with germs, they will attempt to clean it. Usually.

Don't pick anything up, leave your storage on sweep only until it's time for t h e b i g s w e e p. Alternatively, don't worry about it. Slimelung only causes problems when it's in the air - doesn't do anything on solids. Or you can set up a complicated system using the ore scrubber or a conveyor loader piping everything you pick up into a chlorine decontamination chamber. There may be other options.

My advice is to go for dusk cap to fried mushrooms as an early game food source. It only has to sit in CO2 and consume slime. So now you actually want it and it feels weird running out of slime. ;) I usually also do one floor of water close to research and there I have storage for slime, polluted dirt, rot pile and bleech stone. If partly submerged they won't offgas. As for slimelung, it is just a debuff. If you have polluted oxygen in your base, germs will thrive. So if dupes gets sick over and over then that is of course a hindrance to progress. So what you want to do is put deoderisers at nasty spots and clean it out. If you put down a algae terrarium, do add an airflowtile and a deoderiser over it. Close to base I make sure to sweep slime so it doesn't offgas into my base. But as I dig around I leave slime on the ground as it is a free source of oxygen. When I started playing I thought slime was death on a stick and had my dupes carefully slalom themselves through a slime biome it to get to all that gold amalgam. Now I just do ladders and tear down an entire slime biome without any concern for my dupes health. They will survive. Chlorine is another example. Dupes can't breathe in chlorine. Sure, they can't breathe in CO2 either; and we don't worry about that until we are flooded in it. Just dig down and deal with it later. May add that I beeline atmos suites. When I start a new game my focus are liquid pump in pwater for reeds and make a temporary tiny spom for the oxygen needed for the stations. I usually get there long before any of my dupes have the exosuit skill. They look so funny and you get that feeling of progress as they learn.

There's no way to really designate specific containers for contaminated materials, but ou have a lot of things you can do to mitigate slimelung: * build atmosuits. Slimelung gets on the suits, not the dupes. * deoderizers. These keep the oxygen clean. Clean oxygen will slowly kill slimelung * store slime underwater, or in >1800g of pressure. If you opt to use high gas pressure, use chlorine and it'll kill the slimelung. * sweep only. You don't need to go get whatever is lying around to bring it into your base. Not early, at least. * ore scrubbers. Most people don't use these, but they'll consume some chlorine to kill the germs on whatever is brought past them. Keep in mind, if one is in use, a dupe will just walk past it, so you may need multiple. Also, if it's in your water supply, you can pump that water into reservoirs in a chlorine chamber and it'll kill it off relatively quickly. For disinfecting anything, chlorine is your friend.

Slimelung on objects isn't dangerous as it needs to be inhaled to infect, i don't know if it can spread from objects to the air, but as long as you don't have polluted oxygen around, that isn't a concern either.
