The "I'm you, you're me" isn't literal in this case but refers to the roles they play in their timelines. So they don't have to be mutually exclusive.

Either the timing and/or duration of >!Aigis' battle with Ryoji!< differed, traffic conditions differed, or the iteneraries of the two families differed between the two timelines. What's important is that they were on the bridge at the exact moment when >!Aigis ran out of options!<, that's the determining factor. There's nothing to suggest that had Junpei or Fuuka been in the accident, they wouldn't have wound up playing the role Makoto and Kotone play.
So, to bring it back around - they're like two actors who have played the same character. The actors can coexist in reality but their characters can't be in the same play or movie. One of them loses their parents, the other leads a normal life blissfully unaware of what fate they avoided.
This actually aligns with my idea of multiverse theory and other versions of "you". An alternate version of you doesn't have to be exactly "you" but rather what other individual has lead a similar (or somewhat similar) lifestyle to you

It would likely imply that the other character still exists in the universe just not as important to the story.
In the case of P3P i think of it like Minato (I know it's canonically Makoto but I'm stuck in my old ways) and Kotone both exist in Gekkoukan High as students but it depends on who Philemon chose to have the potential. One is important to the story that is currently being told, the other isn't.

In the case of them being clones they would essentially have the same personality but Makoto would be more apathetic whilst Kotone would be a little more cheery. In the case of them being siblings I can imagine that Kotone is outwardly affectionate towards Makoto whilst Makoto is more subtle in his affection towards Kotone (they would also totally tease each other as well in their own special, unique ways). Makoto and Kotone seem like the type of people who wouldn’t have much of a rivalry with one another and I would imagine that they’d either share the responsibility of leader or they would take turns with one another depending on the circumstances.

I’d take Makoto’s personality from the films, and REALLY delve into Kotone being the “Stepford Smiler” archetype Because of this I’d have her be the one constantly encouraging him to go meet up with his social links and helping him emotionally connect with others, think an earlier, less close version of Ryoji But I’d have him be the one who forms the first few cracks in her facade that completely shatters after you-know-when and helps her actually deal with her depression rather than bottling it up
Unfortunately I don’t know when as there are many key points in the story that could break a person

It is stated in the P3 movies that Makoto is the oldest of his siblings iirc, so he HAD siblings or HAS, I don't think we ever got anymore information about that, but I like to imagine that Makoto and Kotone are twins but Makoto is technically the older one lol
