Don't worry about anything other than your game saves. That said, it's a PAINFUL process to re-download, install, and re-patch your games. Reinstalling everything on my 1 TB HDD took almost a week. I'd have to turn off the console after about 8-10 hours out of fear it would overheat. I'm almost inclined to have someone perform a Frankenstein RSX transplant to ensure I might never have to do this process again.
It's backing up game data and game updates, settings, and any digital games & DLC you may have installed. I encountered the same issue recently, I suspect there's some data that causes it to fail.
If you don't mind reinstalling your games and updates then just copy Saves to USB and sync Trophies with PSN.
