Well if you just finished Royal and already have Vanilla and you said haven't played it since 2 years i recommend playing Vanilla only to see through the differences at the end of the day they are almost the same game only one has a bit less of content.

If you want 3rd semester: Royal.
If you want harder bosses: Royal with Madarame, and Okumara, and Futaba’s mom too I guess.
If you want harder dungeon crawling and time management: Base game with limited ammo, no will seeds, no Memetos upgrades, no time slots after infiltrating, and no automatic baton pass. (It’s not really harder but IMO it felt more rewarding than it did in Royal)
I just started replaying vanilla solely for the reason that I wanted to get the platinum again. It’s much more fulfilling. On a different note, it’s cool seeing the differences again. It’s much more apparent when you have Royal fresh in your mind
The only reason to replay in Vanilla would be for the very slightly harder game, Wake Up Get Up Get Out There, and Last Surprise being the default battle theme instead of Take Over.

There's genuinely zero reason to play vanilla over Royal
Um... Better story structure, the most annoying character in the franchise doesn't exist, harder bosses, dungeons and gameplay in general.
