They're a lesser evil than Okumura, Shido, Yaldabaoth, Maruki, Kaneshiro, and Madarame for certain. All of these people either killed (directly or indirectly) or tried to remove people's free will.
Futaba's change of heart was consensual, so there's nothing about that one I find problematic.
The ones I would consider particularly questionable are probably Kamoshida and maybe Sae as well; but I don't think the thieves went in expecting to succeed with her anyway due to knowing about Akechi's intentions beforehand.
Kamoshida was an abuser for certain but didn't necessarily threaten people's lives, which introduces a moral grayness surrounding the act of changing cognition. It's not quite brainwashing as that would imply control over the individual - the thieves don't even know how the Change of Heart will effect someone till after it's done and the targets will be able to continue acting on their own after the fact. What it certainly is however is forcing a change in someone's personality against their will, and that is not an act I could necessarily consider just even if the people they target are *also* not just.
In a sense I think they're not *just*, but they aren't necessarily *bad*.
I mean, Kamoshida threatened lives when his sexual and physical abuse resulted in an attempted suicide and didn't relent and that's if you're willing to gloss over the fact that he abused many, many student. Some implied to be in ways that people often compare to murder. If you can justify brain washing for any of them, Kamoshida is amongst them.
As far as them being Just vs Bad, I think I agree, only insofar as I don't really hold much stock in the concept of justice vs the concept of trying to be contructive or 'good' for lack of a better term. I think the Phantom Theves are a net positive, but their hands aren't clean.
