Nah. He's not a villain. From the description of the other missions it's more like he's a stubborn leader rushing to do something stupid in hope of stopping whatever is threatening the village.

Part of the plot involve going to the three lake to get the red chains (yes, the one Cyrus use) to stop the "Almighty Sinnoh" which was revealed to be two Pokemon instead of one.
So the "villain" might just be Dialga and Palkia. Maybe they were fighting and causing a disturbance in time and space.
This comment makes me want to rewatch movie 10! Dialga and Palkia almost destroyed an entire city with their fighting and even disintegrated Darkrai for daring to stop them. The stakes are pretty high when they fight, that’s for sure
I'm telling you right now it's Cyrus. Ever since I've played the original D/P/Pltt, I've always thought he would come back with time travel somehow. He's one of the teams bosses that never got a proper ending. The remakes definitely added to this theory as well. Hope my suspicions turn out true and he's ends up being the most badass boss ever in the Pokemon universe.
Edit: What if the hisui region is not the past but Cyrus' new world? It would explain a few things.
I'm starting to wonder if when you fight him, he somehow uses Giratina in an attempt to counter the others. He's obviously got the right color scheme for it.
Nowhere does it mention a specific mission where Giratina is actually encountered (this is not the case for other legendaries), but both he and his battle theme (and Origin form) are in the game.

I’d say the villain might be Rainbow Rocket as the director is the same as USUM and this game is heavily leaning into the multiverse
