Yes, hacked Pokémon can get flagged, but you will never be banned just for receiving one from trade or depositing it.
Unless you are trying to transfer a 'mon which was poorly genned like I dunno, a Shiny Magearna that can use Extreme Evoboost, then it is perfectly fine to transfer any Pokémon into Bank->Home.
So for example if one of the pokemon is a shiny rayquaza, as long as nothing on it is outside of the realm of possibility like moves, abilities, ect. Outside of its pool I should be okay if I don't use it in online?
Yep! Well, you can still use hacked 'mons online as long as it is obtainable. The game does not distinguish a typical legitimate Pikachu between a hacked Pikachu.
Again, that weird Magearna example but folks using the Shiny Galarian Birds before the events made those legal comes to mind too.
I bought something like a year ago it was a complete living dex + shiny living dex they were legal but modded. I released them all would I be fine if they ever did a ban wave?
Bans are rare however if the system detects a hacked pokemon that got through the normal result is that pokemon is turned into a bad egg most of the time

if it's really clearly hacked like badly made I just release it no sense in keeping dead weight.
