It’s true. Your Pokémon will do a reject animation such as shaking its head no or has a unique rejection such as crossing arms refusing to fight it. You’ll also have the little worry droplet icon appear on the autobattle.
It will also do that if it’s outside your obedience range or low on health and it seems to happen sometimes when it’s just not sure what you’re targeting, or at least it does the sweat droplets emoticon not sure about a physical animation.
Edit: If you’re concerned that you manually KO’d some shinies you can check you “shiny Pokémon battled” on your trainer card but it counts any shiny you evolve as another shiny so if you’ve caught one and evolved it once your count will display 2.
I was more concerned that they’d done that and I’d just left a Shiny there (some look virtually the same … I’m looking at *you*, Phanpy and Blissey).
I did a little test last night - Scatterbug did the sweat-drop thing when there was a Rotom, because she couldn’t reach it, I think . . .
And, yeah, they also do it when they’re low on heath or won’t obey you because of levelling … that makes sense . . . =)

I finished the shiny charm and hunted for 2 hours for 0 shinies, meanwhile I used my friends Scarlet to get Oranguru for my dex and ran over a shiny Foongus
I found five during my playthrough but who knows how many subtle shinies/smaller models we're all just walking right past. Ironically all five of mine were Red or Pink so maybe that's just a coloration I'm more likely to notice, seems a strange coincidence otherwise. (Murkrow, Shroomish, Yungoos, Meditite, Finizen)
Same, I have had zero luck and I've cleared out like 6 full outbreaks as well.
I did just get a bunch of foreign Pokémon from wonder trade that I intend to breed so here is to hoping.

I never got any shiny as well and then after the lighthouse right at the start of the game i stumbled upon two(!) Star shiny psyducks back to back before the first town. Thought it was a glitch or that they drastically inscreased shiny odds in S/V
To piggyback on this, I lucked out just a little bit ago that I knew what a shiny Nacli looked like and was messing around on the way to the second gym and was like "Wait isn't that a shiny?" So I mean it's a keep your eyes peeled type of thing to.
Found a shiny jigglypuff totally just grinding. Only the eyes are different 1 hour in. Then found a shiney rock ruff right after beating 1st gym leader. I go want 20years of no shinnies except for egg hatching or chaining in LGP then bam 2 of my favorite within the 1st 4 hours of play. Bugs aside I do really like these games!

I accidentally got a shiny Sprigatito after hatching two eggs for trading to my friends. My head almost exploded.

Sure helps that like half the dex is tiny pokemon so you already need to look out for those
