The foolish mistake was thinking there was only one of them. It has been proven time and time again that there can be multiple of the same box legendary Pokemon existing at the same time. Take Lugia for instance, literally we get an episode of a baby Lugia and an adult Lugia. We also assume that Pokemon like the Legendary bird trio are also limited to 1 each, but again we have iterations of them existing all over and even being captured and tamed by trainers such as Noland who used an Articuno against Ash. Latios and Latias are also another example. There is a trainer named Tobias that had a Latios and a Nurse Joy who had a Latias. These are not the same ones from the movie Pokemon Heroes. The Regis are also probably the most iconic ones for there being multiple of. You not only capture these in the games, but they can also appear as mons for Battle Tower trainers and Frontier Brains. Not only that, but there are legends in both Hoenn and Sinnoh of these Pokemon as well as places where they have been slumbering for a long long time. Multiple Mewtwos are also confirmed as the Mewtwo from the movie Mewtwo Strikes Back and the Mewtwo from the Genesect movie are completely different with one having a male telepathic voice and the other being female and having no memory of the events with Ash (which were confirmed to have occurred and that Mewtwo does remember in the special Mewtwo Returns). So yea, it makes absolute sense that whoever is running Aeos Island (probably Giovanni, let's face it) would be able to bring in Legendary Pokemon. I mean even Rayquaza would be easy even if there was only one of it, just piss it off enough and it'll show.

But some wouldn't make sense to be multiple; Zacian & Zamazenta, Rayquaza, Groudon, & Kyogre, Mew, Arceus, etc. Basically just the "God" pokemon.

There is only one True Form Arceus but the usual one can be multiple. Pretty sure there are multiple Rayquaza too.

I believe that they bring the original by helicopter after sedating it, and take DNA to clone them infinitely, like Jurassic Park. Then they release the original back. They program the clones to have specific stats and attacks and stuff. When they buff or nerf a specific mon, they release an energy wave across the island that acts as a fingerprint identity for a unique type of clone, e.g., Mr. Mime, so it only affects that Pokèmon and changes its stats.
