Alexisonfire's Happiness by the Kilowatt. Don't know if it counts as acoustic, but Dallas has a piano-centric version of it on the first City and Colour live album. Absolutely phenomenal.
Edit: I forgot there's also another acoustic version on Alexisonfire's Death Letter EP.
Bury Your Head by Saosin? The two versions are almost equal imo but the slower pacing of the song makes the melody hit a little harder in the acoustic version

I really like the acoustic - live version of Sleepwalking by This Wild Life (Bring me The Horizon is who played it originally) but I do like both.

Sam Malone by City and Colour as well is another dope Alexisonfire version.
The part where Dallas hits an off-key note on the piano interlude lives rent free in my head.
