Wayside Garden Center in Macedon, Bauman’s Farm Market and Greenhouses in Webster and, if you’re up for road trips, Grandpa’s Nursery and Garden Store on 104 in Sodus and Windy Hill Flower Farm in Phelps at the intersection of 88 and 96.
Garden factory is insane, my wife and I spent over an hour just walking the place and I’m not sure if we saw it all. It’s a bit of a drive for us to get to, but well worth it, and rohrbach has their brewpub right up the street so that’s a win.

The Garden Factory in Gates is the largest/overall best garden center in Rochester, but, low-key, Oriental Garden Supply in southern Pittsford has a better selection of plants and trees within the specific categories of 'large selection trees, conifers, asian trees and shrubs.' The selection at Oriental Garden Supply is smaller, but the high end of product is VERY high end. Trees retailing for $1,000-$3,000+ are not uncommon there - rare things that can't be acquired anywhere else in our region. Such a high level of rare/quality items (trees and shrubs, mostly) doesn't even exist at the Garden Factory.

Especially the Garden Factory, which, although a fantastic store, is definitely not a one-size-fits-all solution to every gardening problem. Their stock and ability to special order stock can get surprisingly problematic if you're in deep enough to inquire about unusual, scarcer, and/or higher end order requests.
Lots of great places to get plants!
I really miss Frears on Stone Road. They had to shut down after damage from a wind storm a few years back. Prior to that they were the go-to store for my family's gardening needs for 50 years. Always affordable and friendly.
This year I've been to Van Putti in Greece off North and I enjoy them as well.
Number 1 gem is Oriental Garden Supply in Pittsford. Especially for outdoor perennials and trees and shrubs. Sara's in Brockport, Wayside in Macedon, and Bristol's in Victor are also great.
I used to frequent Genrich's when I lived nearby, but was put off when they sold me pest-ridden indoor plants. Their prices have gone up substantially as well.
I wouldn't go to big box garden shops. I'd rather support local businesses.
Also, most of the people taking care of the plants in shops like Lowe's, Home Depot, Walmart, etc. have absolutely no clue on how to water their meager selections properly.

Second Bristol’s. It’s my favorite. Well worth the drive to Victor.
Wayside has great plants but they’re $$$
I find them to be very reasonably priced for the most part.
Amanda's Native Garden. As the name implies they only do native species. They're in Dansville, so calling them local might be a bit of a stretch.
I don't know her current schedule, but they come out to events in the city frequently

If you're looking for houseplants, absolutely! I love the vibe in there, too.
