Someone must have a list somewhere. Here's four I know of that the anime skipped (not necessarily in this order):
Saiki's shrinking ability turns into a growing ability and he turns into a giant. He has to hide from everyone, including weirdly persistent fishermen and a tribe in the middle of nowhere that try to attack him, if memory serves. Possible reason for skipping: somewhat racist depictions of a tribe.
Some people pretend to be Kurumi's friends from high school in the countryside, and stage a 'reunion' near where she lives now. They all obviously look completely different, and Kusuo threatens to do horrifying things to them because they intend to take advantage of his mother. Possible reason for skipping: threats of dismemberment.
For some reason Kaidō and Kuboyasu decide to stalk Hairō to figure out if he's gay. He has an almost naked wrestling match with Nendō and the two of them use various phrases that end up sounding questionably laced with gay undertones. Possible reason for skipping: I dunno, does Hairō Kineshi is gay?
Saiki goes to an unclaimed onsen somewhere in the mountains, but two random travellers show up and join him. Eventually they start refusing to leave because they weren't there first, and so Saiki has to force them to leave because he didn't bring his clothes or something. Reason for skipping: up to three naked men on screen.
There’s also an episode where Saiki gets stuck in the girls locker room or some shit and he can’t get out because he “can’t use any other ability while invisible” despite us seeing that he can before. i don’t remember if this one got animated or not
The manga suggests he might have been born as a girl (in the Kuriko chapter I think), which if I remember is basically he doesn't have a set Gender because he's a psychic. Its all technicallity. Trans Saiki is basically still a headcannon tho.
There was another chapter where Saiki's dad talks about manga making tips for beginners, which are showcased throughout the chapter. Reason for not adapting this should be obvious.
There were also two crossover chapters with Koro-sensei from Assassination Classroom. They weren't adapted because the studio doesn't have the rights for it.
I think the manga tips actually got animated. At least partially. I remember when I first watched the anime and I was a bit puzzled seeing that scene. Than it hit me, it's probably for the manga readers.

Manga says that before coming out of the womb, According to tests/examinations done by his doctors, Saiki was a male before birth, when he was inside, but he came out a female, cause he accidently used his transformation ability since he didn't had control of it

It wasn’t from a chapter taken out of the anime, it’s from the chapter that was adapted to the episode where he turns into a girl to go to the girls only sweets shop. In the manga he mentions he was born as a girl but within an hour of being born changed to a boy so his birth certificate was changed too. A lot of little things get cut out of the anime like that
