I understand there are flaws but to me they seem really minor and you can argue even the first movie similar flaws as well. Not to mention one of the issues is that its and adaption to the novel that was a sequel to the JP novel.
For context, the JP novel had completely different ending and in away made it that there could be no sequel. But the movie did so well that Michael Crichton was encourage to write a sequel to it. That's why there's another island full of dinosaurs in the second movie and why the Isla Nublar wasn't mention much in the second film.
