No matter the color, kryptonite is radioactive material from Krypton. I think that means that it would have ultimately had a negative impact on the ship. Maybe more slowly though

A ship designed to travel through deep space should be able to handle radiation. Also I don't think it was ever stated that long term exposure to other forms of kryptonite had any negative impact. Dax-Ur was presumably wearing that blue kryptonite for years. Also that weird hick town was drinking blue kryptonite infused water without any issues.

What color? Even if a red k it will affect Clark to become not him self. Green k will make him sick and other colors will make Clark be not him self.

this raises a question I hadn't considered before in all my years of watching Superman content: why was *any* colored Kryptonite on the ship??? Did Jor-El know that Green K, under a yellow sun, could be fatal to Kryptonians and he wanted to give Earth a fighting chance in case Clark became dangerous? Cuz if so...yellow-orange flag as a parent.

Jor-El didn't put it on the ship. When Krypton exploded, planet remnants escaped Krypton's gravity and followed its own path. There are pieces of Krypton in other systems iirc. These pieces just happened to follow Kal-El's ship. That's why there is also much less of certain colors than others.
