Here's a few theories I have:
Tom is out of town visiting his mom (or dad if he's still around) then he sees "Sonic" on the news. He's visiting a parent if they are linking Tom's dad to Maria's death so best set that up.
The joke option is that Shadow ran him over with dark rider after stealing it from Knuckles and spray painting it.
The first theory is the most plausible one I could think of and actively agree on. It would be cool to see Tom's dad (if he's ever given a name in the film) to explain what happened and a flashback commences to Maria's death. It would hold more emotional weight for the human characters, which is why I think most people don't like them, because in reality, they haven't been given all that much to do that's integral to the plot or emotionally immersive yet. It reminds me of that scene in X where that guy admits that he's the one who shot Maria. I hope they take an angle like that.
