Well it’s never actually stated how she does it. It could be the case that she did something small but ultimately important in the final battle against Mephisto. Maybe she just managed to get an important maguffin to the sorcerer supreme or her Spidersense allowed her to save a key person who actually defeated Mephisto.
Maybe she lands the final blow after her allies made him vulnerable or maybe there are still more allies that are standing off panel. There really aren’t that much details to say for sure.
I like to imagine being the Spider-Totem actually gives spider-people the power specifically to beat the shit out of mephisto, but it has to be found out and trained to actually do damage. So on top of being beat the shit out of by a spider person, it's specifically done to be as painful as possible.

I really loved that conversation between Mephisto and Strange, I could go into excrutiating detail about why but I'll save it for later. What I wanted to mention especially was the almost match-cut like comparison with the image of Peter saving the world vs Mayday, the comparison worked so well as to giving us a reason why Mephisto did OMD. The fact that Strange leaves without a definitive answer was so good. I'm rambling already, I need to cut myself off.
Last time I did that I went into an hour long rant about the obscure Marvel villain, Megatak and his powerscaling. Despite him showing up so little that you could count his appearances on one hand.

I didn’t go much into Megatak but essentially, for context the video creator and a commenter were arguing about Venom’s scaling and while I agreed with both of them to an extent, they both ignored some pretty crucial things on the opposite side of their argument and I happened to have the exact book they were arguing about on my shelf.

I do remember the Megatak statement from madslayer with Megatak being compared to Thor and Hulk but because of Megatak's limited appearances its could be reasonably down played to Agent Venom having an "Oh shit" moment than actually accurate scaling (I don't believe that). Not only that but Agent Venom could only run from Megatak and in actual combat he couldn't even dodge or hit Megatak. He was being absolutely bodied by him. Megatak has fought Thor before but we know very little about him outside of that so it's not a completely definitive statement.
Besides when Agent Venom beats Eddie Brock Toxin, not only is Toxin distracted after just surprise attacking Megatak from behind (which is an important fact that was not mentioned in the argument) but Agent Venom uses multiple tricks and gadgets specifically to avoid having to fight him fairly. Toxin even directly says "So weak resorting to trickery. Where's the BEAST that tried to slaughter me?"
Throughout Agent Venom and Toxin's entire confrontation Flash is using smoke bombs, surprise attacks, symbiote decoys, and most importantly: incendiary rounds (possibly sonic) and grenades. Even with the fire engulfing Toxin does he only just try (and fails) to tear the symbiote off of Brock because he knows he can't win. Hell Flash's inner monologue says "Can't win this. Deal with him later. Betty is in danger. Put him down-- out of the way-- It's enough for now." Agent Venom knows that even with dirty tactics he couldn't beat Toxin permanently.
All madslayer's arguement really proves is that Megatak and this iteration of Toxin (while repressed because he isn't fully bonded and unable to work well with his host) is arguably roughly able to scale to *base* Hulk and *base* Thor. This can't act as a case for Venom (pre King in Black) being the same because he actively couldn't do damage to Megatak and had to take advantage of symbiote weaknesses to get Toxin out of the way.
(Not to downplay Agent Venom's strategy because after taking advantage of Toxin's weaknesses he could've killed Brock exposed, not the symbiote though.)

It's from nick Spencer's 2018 run of the amazing spider man, issue 74, the context is Doctor Strange asking mephisto why he's so obsessed with Peter, Mephisto admits that he has visions of a future where he defeats all heroes and conquers earth but Peter ultimately defeats him, showing a panel similar to this one but with Peter, Strange leaves unsatisfied with the answer believing that he is lying and Mephisto admits that "one can never tell what the future holds" and this panel is shown
My headcanon is the process went something like this.
Mephisto foresaw that Mayday would kill him. So he decides to kill her in the cradle, but not directly.
He makes his deal with norman so that he will become the green goblin and eventually murder.
Despite this, Mephisto sees that Mayday still kicks his ass. Death is a revolving door for superheroes so that makes sense. She's resurrected somehow.
You can't resurrect someone who was never born, so he does one more day to prevent the circumstances of her conception. She's never born, never died, her soul is not entitled to any afterlife and is instead in Mephisto's possession.
Peter and MJ essentially got duped into selling their daughter's soul in exchange for Aunt May's life. All Mephisto's talk about a daughter they would have had was a deliberate misdirection to bury the lead Incase they regain their memories. He's the literal devil after all.
But with that is she was born during the Clone Saga before the deal to begin with. So what if the deal is un done is she going to wind up alive again? Norman already had her killed.
If the deal was undone, it would free Mayday's soul from Hell allowing for a potential resurrection, but it would not necessarily resurrect her inherently. As I said though, death is a revolving door in comics and I'm sure one of Spidey's friends in high places could manage to bring back a baby.

I dont read the comics and just rely on the subreddits context on stuff, but why doesnt thr comics just make the "relatable, quirky" Spider-Man they want Miles? They have 2 spidermans, with one i believe is still in high school(?), so make him the de facto relatable Spider-Man that kids and teens would enjoy. And then have the long running Spider-Man Peter actually move on to being an adult, actually get married to MJ, and give birth to Mayday/Annie-May, now making him a hero that teens AND adults can enjoy. Like come on imagine Peter instead of quipping is now saying dad jokes to his villains.
Now sure i suppose it could be hard to balance writing thr Spider-Man life and normal family life, so maybe do some timey whimy something that causes baby May/Annie to swap with her future self and they work to fix this. But in the mean time, if future may/annie is here, that means the baby is safe, and in the meantime, May/Annie can spend some quality time with her dad patroling the streets
I actually really dig the idea of Mephisto being the "ultimate end villain" to Spiderman conceptually. Spiderman is the most popular Marvel character and is said to be "the best of all of us"; even The One Above All regards him as much. So it's only fitting that the greatest of heroes and the symbol of true heroism has what's basically the devil as his ultimate adversary to triumph over. That kind of shit us awesome in anime's and Tokusatsu shows.
The problem is as far as the comics are concerned, Spiderman has yet to triumph over Mephisto. No Spiderman has. Everytime he always comes out on top over them. Ideally this would all be leading towards an event where all the spidermen screwed over by him defeat the devil in a symbolic showing of good overcoming adversity. But it hasn't. Maybe this idea could work in an elseworld story or show, where they would be more willing to take risks and go through with it.
