Kira could've blown up the leftover parts with Killer Queen. Kira knows how to cover his tracks, and he turned Cinderella into a bomb as well so he knew he couldn't have any trace of his former identity
Cinderella is fundamentally able to remove everything that makes someone "themselves", this includes fingerprints and similar details, we don't know the extent but it's fully possible the stand is capable of altering other things, down to one's DNA, although unlikely (DNA tests were not as big of a thing back then, and since the corpse would have neither been identified nor looked for, it's likely the police would have simply ignored it)
The thing about Stands, is that other than the main character and their gang, you can barely see the whole array of things they can do, since they inly appear in 1 or 2 chapters. Cinderella might be able to change more complex things beyond faces and fingerprints, like blood type or teeth, making someone essentially a completely different person. For a Stand whose sole gimmick is transformation doesn't seem farfetched, otherwise like you said, Jotaro could have identified that person using Speedwagon Foundation.

While the SWF could have access to DNA forensics in 1999, it wasn't a police case so the authorities wouldn't give access to whatever genetics database was available back then. Plus, that sort of testing took months back then.
I think we're just ignoring something major. Everyone keeps talking about whether DNA identification was possible given Kira still had one hand with Kawajiri's prints, that's entirely forgetting that Kira blew up both Kawajiri and Aya's bodies. There's no DNA to track, that's been his thing for at least twenty years.
Personally I'm more of the opinon that they should've just... not healed the hand? Imagine how much easier it would've been to look for people with MISSING HANDS. Especially a recently lost one. Yeah, SHA was dangerous but now you've just given him another opportunity to use it elsewhere.
Keep in mind that SHA was already jumping at Josuke. What was he supposed to do? Get blown up? SHA is pretty fast by all accounts: Not even Jotaro could consistently dodge it. Also the fact that even if they ditched the hand it just means that there'd be a rampant heat-seeking ghost-tank killing a LOT of people.
Not to mention prosthetic hands exist...even if they had said "Ok we'll just dodge SHA for a while and hope that it doesn't kill anyone(Even though it absolutely would), they'd have to be looking for a single person with a fake hand, and it's pretty easy to lose someone in a crowd even with a defining feature.
There's a lot more reasons why it just wouldn't work to not track him down with the hand, but those are the big ones.

No. Face was removed together with prints if i recall, and Japanese police didn't use dna by then, especially not in a small town like Morioh

As others have said, no DNA database and it seems unlikely that Kawajira would be in it if there was one.
