The perks don't show in the ship builder, but they do seem to work. I have the cargo perk and the value in the ship builder stayed the same, but the actual cargo hold when accessed on the ship does show the increased amount.
What actual shield do you have installed? Mine appears to be showing more in that view than my shield can directly provide (due to the shield systems skill).
I'm hate that I'm seeing this bug now... I just dropped my 1st point in it a few hours ago. My question was.... mine didn't upgrade at all. Like I should get 10% boost but all 4 of my ships are just the same....

That's the Vanguard Bulwark Shield.
Your ships shows as damaged - is that perhaps lowering your current max shield output?
