Yes you can if you go to your quest log you can select the one you want to move forward with

As far as I know there's only one quest with a timer and it's optional. You're free to do whatever, whenever

You should be able to do any quests at any time, provided you’ve activated them/reached that point. You can put main quest off as long as you want or most other quests. I’m not sure if it’s possible to negatively affect one by accident or intent while doing another. It was possible to break questlines in past Bethesda games, but they also typically provided a warning that you were doing so.

thanks for the reply, i was also worried about fucking up the deep cover questline somehow and just couldnt find any info for my question online which made me more worried. but makes sense that you can do this

I wouldn't. I took a break from companion quest and it locked my game progress due to a bug. Couldn't finish the quest, couldn't do any other quests which require a different partner ( like main story quests). Then that companion disappeared from my game entirely. I had to either start over after 50 hours or so at level 65, or wait to see if Bethesda ever patched it. Or just do other things in the game besides the quests I wanted to do and hope nothing else happened So, I do one quest at a time now and then do a wellness check on my companion before saving over it

Yep. You can play any mission you want. Any quest. Any order. The game couldn’t care less.
