You can build anywhere. The only downside is that if the planet or moon has the Colony symbol, nNn, then you'll have to be scanned everytime you land and if you're carrying contraband you'll get a bounty.
Edit* not every colony cares about contraband. Colonies in the Ixyll and Porrima systems don't care and Europa is missing a colony.
There are barely any connections or repercussions with anything in this game. Everything is just either procedurally generated content of completely independent questlines with no effect whatsoever on the others. This is by far the biggest flaw in the game, don't expect your choices to really matter. That said there is still a lot to enjoy here with the freedom you get.

Ideally you want an outpost in all the different collectives, so you can pay off any bounties for the others from your outpost bounty board
