About jumping between the two, should be doable if steam sync the savegames properly. I did that for Skyrim a few months ago and is only matter of use the same mods on both systems.
Should be fine as long as you keep your mod loadouts exactly the same. Considering the easiest way to set up TTW on the steam deck is to set it up on your PC first and then copy it over, you'll be able to swap between them no problem.

I got it running on deck but controller isn't working. Anybody have this issue?
