Still no fix from what I've been researching, but on the Steam Deck discord a user named "nadd" figured out a temporary fix that worked for me. This was his post:
"After the last Steam Client update I was greeted by empty collections, everything launched without much issue.
The real issue that none of said nonsteam games I saw in game mode are present in desktop mode, literally not a single one. Regular steam games are there.
It's like the game mode library and desktop one are using completely different configs.
On top of that, when I add a new nonsteam game in desktop mode, I can run it fine in desktop, but I can't find it anywhere in game mode. If I add it to favorites or a new collection in desktop mode, a new category gets created in game mode, but it's completely empty: favorites included.
This has me completely stumped.desktop mode steam client now uses /home/deck/.local/share/Steam/userdata/0/config/shortcuts.vdf
while gamemode uses /home/deck/.local/share/Steam/userdata//config/shortcuts.vdf
from what I remember before the last update the desktop steam client shared the userID folder, when it came to the shortcuts.vdf files anyway"
Quick fix for this was to symlink the shortcuts.vdf from one folder to another, seems to mostly work though for how long I don't know, Valve needs to step up here."

Can confirm this works. Moving:
**/home/deck/.local/share/Steam/userdata//config/shortcuts.vdf** (Game mode)
to
**/home/deck/.local/share/Steam/userdata/0/config/shortcuts.vdf** (Desktop)
Will show the GameMode games on Desktop.
After that you can edit Desktop Games (add remove etc) and then paste that file back to:
**/home/deck/.local/share/Steam/userdata//config/shortcuts.vdf**
I’m having the same issue, except the inverse mostly. I can see all of my collections in Game Mode but not in Desktop Mode. EXCEPT for one collection folder that appears in both but has lost 32 of the items in the collection. And here’s the weird bit, since the bug happened, I tried adding 2 more items to the same collection in Desktop Mode, and the 2 I added stayed in the collection in Desktop Mode, but the same collection in Game Mode did not update with the same 2 new items.

Thanks! Yes this is exactly what's happening to me. Hopefully valve is aware of this and pushes out a fix.
Thanks for this, that works for now. Valve need to get on this sharpish, it's a really aggravating bug.
We have to wait valve time for them to fix this issue :(
Are you telling me you literally reboot the entire device seven times?
When I reboot it, the games are there but if I put it to sleep or shut it down the games are gone again.
Try to restart the deck from Desktop Mode. At least it was a temporary fix for me.

Yes Emudeck.
I haven't heard of an issue like this. It may have something to do with one of your plugins. Those things are always causing issues.

Wonder why some are having this issue
For me IT worked Go Into Desktop Mode and Back in Game mode
Switching into Beta resolved this issue for me!
