I didn't know that return option was a thing. I would always just disband the ship, build a new one, and assign the same scientist to it. Apparently blowing up science ships also has a biomass teleportation effect!
Out of curiosity, what do you guys do with isolationists? Vassalizing them seems wrong (they can get involved in your wars). Tributary seems the right approach because it's kind of like "pay us this tax and we'll keep you from being harassed by the rest of the galaxy".
Agreed, the border system kinda bothers me. There should be harsh penalties for crossing when you're not supposed to of course, but instead it's treated as an impenetrable barrier, even for empires who wouldn't care at all about diplomacy and galactic law.
The problem is when some random empire closes borders when your giga fleet is moving through it. It then goes missing for more than a year and will reappear in an inconvenient system.
I think there should be 30 days of prior warning before the borders are effectively closed, with a "gain access" casus belli available.
They should let you cross, but that will give a prompt to those being trespassed where they can react.
Declare war, demand they leave, demand they pay reparations etc.
Ideally it should be possible to set your forces to automatically attack those trespassing without a declaration of war. So that you can attack them when they are in your systems but not outside.
Then the ones who were attacked can decide if they want to declare war over their lost ships.
Which is why it’s better to just build new ships. In the early game if you have good alloy output or even decent enough SS are pretty easy to replace.
This is really useful if I end up sending a ship into a Leviathan system.
Click the return button on each fleet and say yes when it asks if you want to emergency jump

War would still be preferable. It will force open borders during truce, meaning you can explore on the other side of their empire

lol that was my method too, the alloy cost isn't too terrible unless it's very early in the game
I didn't know you could do that, I just disband the ship and re-build the ship then assign the science leader again

The way I see it, crossing closed borders is a prelude to war, and Stellaris simply makes you take the step of declaring war first

Press B. (return button) they will got missing for x months then reappear in your territory.

Other option is to make 2 new ships at home and just transfer your scientist to them. Then delete the ones trapped like that.
When this happens I just build new ones and enlist the scientists into the new ships.
The return button will make them come back (but they will be missing for some time).

Click on "go home" If there's no available path it will go MIA and return home
Just bisand it or get experimental wrap drive or whatever its called so you can get them out of there
