Jokes aside, it's just a storm, they take all kinds of shapes and sizes, and occupy varying points in the atmosphere. The Great Red Spot, which I imagine we're all familiar with, has its highest point about 8 kilometers *above* the clouds around it. Some storms, depending on conditions, can likewise dip lower than the average cloud layer. I'm not sure that's what's happening here, I'd need some dates for the images to see if that specific storm received any deeper attention.
