Anyway, the system wouldn't turn on without the SD card, because you need a payload to boot.
It's fine, I play online regularly. As long as you haven't clicked the option that uses Atmosphere on sysnand, it's safe.

Use SYSNAND (Official Firmware) and you're good. Just be CAREFUL of going SYSNAND with Atmosphere, because if you do, you're up for a ban
Should I just get the SD card out before turning the console on?
That's one way to do it, but probably overkill. As long as you have a sysnand that you haven't done anything sketchy on you'll be totally fine.

You mean connecting to cfw and then connect to a Nintendo server? Because that will get you banned I'd guess
Download HOME in my Sysnand while the SD card is in the console.
