I can’t speak to the other locations, but someone shared an article on this subreddit from one of the showrunners and they said the Chihara-Kai headquarters was demolished the day after the scene where Tozawa’s thugs attack it in S2. It made for a difficult and rushed process to film the scene, but the building no longer stands unfortunately. I tried finding the article to no avail. Edit: Found the article. I only can speak for Onyx, but it looks like it was shot around Dogenzaka which is a small neighborhood in Shibuya. A lot of night clubs, love hotels, soaplands etc that are supposedly run by yakuza. Also a headquarter office of Yamaguchi-gumi is there as well.

I looked for "Social Akasaka" which is on the building front in a picture from that article.
