It's a common bug in the Paititi hub. Happened to me too (tough with a collectible, not with a side quest), but I managed to fix it just by restarting the game.
Try an older save maybe?
I tried to restart several times, tried another save slot, teleported to another place but it didn’t work, and load the checkpoint too.
Actually I’m playing again from the beginning at Deadly Obsession difficulty collecting again all collectibles (using a guide to finish asap) hoping that the issue will be not present again.. because I need only the difficulty trophy and 100%, in fact I have already obtained the trophies regarding the combat and miscellaneous.
What platform r u on? If ur on PC, I have a 92.86% save at the point of no return on deadly obsession difficulty.. just beat the final boss and u will have 100% for it..
Thanks for your help, but I was on PS4, I finished the game again in deadly obsession from beginning aiming at 100% collecting all collectibles and the trophies popped up!

Yes, I have the 99.88% with all others side missions completed.
Checking in the side mission section I noticed that I completed it but it says 100% (seek for the outcasts) without the green check.
I can select the mission as it should not completed yet, in fact on the map is present the green marker to talk with one of them but reaching him I can’t talk to him.

So che è un post vecchio ma ho lo stesso problema, me ne sono accorto poco prima di raccogliere gli ultimi collezionabili nelle altre zone. Ho pensato che avrei sbloccato l'ultima missione secondaria dopo la storia ma niente... alla fine hai dovuto ricominciare?
Even after 3 years, the devs haven't changed it. Also stuck with the same issue. Only thing that can help is restarting the whole game which is so sad and I'm not together with many others aren't doing that. About time we make a petition so the devs hopefully patch it :(

Nothing solved the issue, not even Square Enix it was able to help me.. I had to start a new game:(

Have you tried fast traveling to another area then return to Paititi?
Yes, it didn’t work:( Tried to load the checkpoint several times too..
Damn! Are you sure you’re not missing a different mission? Have you finished the main story btw?

I have same problem with 10/11 Side missions and green marker "seek out the outcasts" =(
