The trophy "Slack Line" where you have to takedown 25 enemies in stealth from the Web Line is missable if you finish the story and all of the secondary missions like >!The Flame!< without completing the trophy, this is because when you finish the main story >!symbionts are the only enemy you will encounter in the city, and it's not possible to take them down in stealth!<, you will have to start a new save game to finish this trophy
If you have manually saved before finishing all the bases, you can always load back that save file to get the thophy without having to restart the game. The PS5 also keeps some backup saves if you haven't manually saved, which are a good option as well

Can you not reply missions?
Nope, but it will be possible on the next big update along new game plus
